I am ready to publish the redesigned web site. Since it's in a sub-folder now, and I am not keeping any of the original site (I do have it backed up though), and because there is so much stuff in the original site, I feel it would be easier to simply delete all the junk outside of the sub-folder and then publish the new site. Also, because of the design of the original site, overwriting would cause many headaches. Any advice on this?

It sounds like an idea to do some spring cleaning, but how about moving everything on the site into a sub-folder of its own first so that if you do find you are missing something you have it to hand?
