I currently am using the U-Design theme with the WP Bakery plugin. I am building out a new design using the Divi theme by Elegant Themes in a staging folder. When I am ready to switch themes, will have have to recreate all of the store files like I did the first time, or simply switch themes in the live root folder?

You wouldn't need to recreate all the store pages but you will need to upload them to the new site as I assume the div structure is different in the old and new themes.
