Stock can be set directly on a product or on the options of that product, but up till now you couldn't remove products whose options were all out of stock from the product listing, but this has been changed now. When stock changes for a product with options (regular or ALT ID options) then the available stock for that product is automatically calculated and set for the product and the parameter...
noshowoutofstock=TRUE ' ASP
$noshowoutofstock=TRUE; // PHP
...will work for these products.

IMPORTANT NOTE: Once the system is up and running the stock for the products is automatically recalculated when changes are made. However initially after updating you should go to the ECT Admin -> Products admin page and choose "Calculate Stock by Options" from the "Action..." menu.
