I have a shared hosting site with godaddy. When I update my main site I upload the files through Filezilla then I go to
noveltytrophies.com/updatestore.php to activate.
Because the other sites are hosted in the main sites public html it won't let me activate by using
joketrophy.com/updatestore.php.

Is there another way to activate the update?

Are they all sharing the same database perhaps?
If so, then you only need to run the updatestore script on one of the sites.

Have you uploaded the file updatestore.php to the correct location for joketrophy.com?

Whichever directory those site files are on the server for that domain you'll need to upoad the updatestore.php file to that directory.
