I'm looking to add a file upload section. I saw the place for the directory in the dashboard, but how to I implement that into the cart, when someone is checking out?

You need to set the upload directory location & it is recommended to have this location outside of the web root so it cannot be accessed via HTTP. Usually the web root is something along the lines of /home/domain/public_html so you would go for creating a folder in your hosting control panel that is outside of the public_html folder - eg: /home/domain/image_uploads
