I've just figured out that I can buy a gift certificate using our "Pay In Store" payment option (basically we use it to accept payment by check or via the phone) which means someone can get and use a GC without actually paying for it. I'm pretty certain it's never happened as we sell so few GCs but I'm wondering if there's a way to block or force certain payment options?

You shouldn't be able to purchase Gift Certificates using the "Email" payment methods. What are you using for this "Pay In Store"?

I've got Email 1 and 2 set up. Email 1 is shows as check/money order while Email 2 is labeled Pay In Store. We use the site to check out customers who are making purchases in our brick and mortar shop. I did a test and purchased a GC using that as payment and I was able to use the GC after purchase. Trying it a second time, I don't see Email 1 as an option for payment but Email 2 is available. I suppose I could combine the two into Email 1?

I just checked and it seems you can also disable the Email 2 payment method adding this parameter to your includes.asp file...
